Bonus withholding and final tax liability are not the same thing. Employers often withhold supplemental wages using a flat rate or a payroll method that annualizes the check, which can make the withholding look much higher than the employee's actual marginal experience on that one payment. The tax return later reconciles the total tax owed against total withholding.

Example: Westbrook Staffing pays an employee weekly wages of $1,050 and then issues a separate $1,500 bonus. Payroll withholds federal income tax on the bonus at the supplemental rate and also withholds Social Security and Medicare. If federal withholding on the bonus is $330 and payroll taxes add another $115, the employee may feel like almost 30 percent vanished. But when the return is filed, the bonus is simply part of total annual taxable income. If the employee's final tax on that extra income is lower than total withholding, the difference can come back as part of a refund.
